A flight simulator for any given type of aircraft is cheaper than flying the airplane itself. The cost of obtaining a pilot certificate in a course that includes some simulator time is usually less expensive than training that is all done in airplanes.
One of the benefits is that in a simulator you can practice, or at least be shown some things that it would be dangerous or unwise to do in a real airplane. It is often easier, more efficient and safer to simulate weather conditions, equipment failures and in-flight emergencies, and perform some maneuvers in a simulator than in a real airplane. It can also be beneficial to be introduced to some procedures and concepts in a simulator where you won't have all the distractions of being in a real airplane to deal with.
Properly used, with the assistance of a competent instructor, a flight simulator can be a very effective tool and a significant aid to effective training. Improperly used, or without the guidance of an instructor, a simulator is of only limited benefit.

If you mean training in level D full-motion simulators, the cost can range from one to several hundred dollars per hour. The cost of desktop simulation is much lower, but the potential value is often much lower as well (as training for real-world flight). Desktop simulation also tends to target specific aspects of flight, especially if it's certified in a way that allows hours to be logged, and an instructor is normally required for loggable hours. Uncertified simulators can be useful for personal practice, and they are the least expensive.
Generally, it's hard to see an advantage to full-motion simulation for small aircraft—it may not cost any less overall than just going out in a real airplane with an instructor. For large airliners, of course, there are some significant economies and practical advantages to using elaborate simulators, which is why they are so popular for this category of aircraft. As expensive as the best 747 simulators are, they are still cheaper than flying a real 747 across the continent just for training purposes.
